I’m sorry to hear that you are experiencing these issues with QuickBooks Payroll. Since you do have a QuickBooks Payroll subscription, you are entitled to free tech support. I recommend that you contact them to see if they can help you. You have identified all of the issues that having two employees has caused but I honestly don’t know how to go about resolving the issue. If you don’t have luck with the support team, I recommend finding a local QuickBooks ProAdvisor that can come to your office and review your file.
